why not a pool of RNA for the RT-PCR amplification?

When such a large percentage of our sequences were found to be recombinants, we were more concerned at the time about artificial recombinants generated during PCR. While recombination could occur during reverse transcription, it is a single cycle event as compared to 35 cycles of exponential amplification of any recombinants generated in PCR. Therefore, the experiment was designed to and was able to demonstrate that the recombinants were not artificially produced during PCR. In retrospectives, using a pool of RNA from different viral genotypes as a control for RT-PCR amplification would have been a better choice.
